Bad natures, and your movesets only are good against one type, really, I could make just two pokes and have them super effective against all 17 types if you combined them.

You only have one special move on sceptile. Why not just go whole hog (lol, crappy phrase) and make him a physical sweeper? I think he learns brick break. and BTW the grass/fire/water combo sucks. you get all the type advantage youll ever need with this gengar right here:
gengar @ life orb/choice scarf (if your good)
timid 252 sp atk 252 speed 4 hp
focus blast
shadow ball
hypnosis
destiny bond
Fighting + ghost gives ou at least neutral damage to every type in the game, and on a massive pokemon like gengar, that brutal. If your worried about pokemon like skarmory, or only havng one 100% accuracy move, you could replace hypnosis or destiny bond with thunderbolt.

You are at no place to comment on other people's movesets, especially negative things about others.

Giga Drain(Keep this here, maximizes his ability to special sweep)

Bashful natured(Same thing, rethink your nature and what you're doing with the pokemon, you have physical and Special moves. Choose one or the other and maximize that stat. Arcanine's Attack is slightly higher than his special attack, so think about that when choosing moves.)

Flamethrower(This needs to be changed with Flare Blitz)
Thunder Fang
Arial Ace
Extreme Speed
All moves look good except for Flamethrower.

This is the best moveset you've got! Just rework the nature to Jolly. Maybe Adamant, but Jolly would be best, because his speed is lower than his attack.

and yet, what he said was true. Any Boltbeamer can SE Sceptile and Gyarados (and likely kill them). After, it's simple to get an Arcanine counter. Because of the randomness of BT, this team probably won't be able to get 100 wins in a row. You'll likely encounter a team that can beat yours by SE.
However, you need to work on natures. Also, did you EV train? Both are important in BT.
With moves - why does Sceptile know Giga Drain? The rest of the moves are physical. Brick Break would work better (you already have a grass move). Arcanine *could* have Fire Fang over Flamethrower, for a phys STAB attack. You might keep Flamethrower, for Skarm, though as your other pokes can't really counter Skarm.
You have 3 (mainly) physical sweepers. A good BT team usually consists of a phys sweeper, a spec sweeper, and a tank. You may want to consider a major overhaul of your team, because of types, and battle roles.
