Could it be Togetic?
It has wings, but cannot fly, nor has the flying type.
It can use Metronome. I dont know how that applies to the first clue, but, meh.
It looks out of order.

Err, what?
Any good Pokémon website wrote:
Togetic
Normal/Flying
Able to learn HM02 Fly

I think Shuckle-rock$ got this, especially with the first clue explained by several Pokedex entries:
"The dustlike scales covering its wings are color-coded to indicate the kinds of poison it has."
"The powder on its wings is poisonous if it is dark in hue. If it is light in hue, it causes paralysis."

Well...this is awkward. If you mean the move Fly, I checked both Bulbapedia and Psydex and both claims Togetic can learn HM02 Fly in GSC.
However, if "fly" have some figurative meaning I really can't argue anymore.

Yes. You win. 'Grats.

(I thought that one would stump you guys)

DING DING! Samurott got it already.

I think that was a little too easy with that hint.

YAY!!! Alright, there are two pokemon in this one! You just have to find the real one! Hint: It's less obvious!

Yeah, I know. Little info. Deal with it.
But, I want MORE!!!
Cry about it.

I'm having a little bit of trouble decoding which one is wrong, but here are two Pokemon for you. The first clue is the false one, which suggests Walrein (close to its actual counterpart in name and form), which evolves from Sealeo (a sea lion).

The third clue suggests that it is Dewgong, which is also a sea lion, because it is the one with the retread in "recent" games.

Dewgong is my guess.

AEPMT  ;) 8-)

I see your logic, but when I say "recent", I mean 5th gen. Think about the first pokemon you meet in BW. One of these pokemon have a line that is a bit of a retread on the real pokemon. The original line and the retread are not the same type, however.

I'm going to guess Persian.

It has like the most creative name ever! </sarcasm> It's design is simply a lioness with some Indian gem etched in its forehead.
The second line seems to be the misleading one.
What got me thinking about it is Liepard, also a two-staged feline (with the 1st stage a domestic cat and the 2nd a "big cat") found quite early in the game.

Yep! I was afraid to issue out anymore clues because of its easiness. BUT! Do you know what the fake pokemon is? Two hints: 1.)
Its the second clue. 2.) It has been derpin' out at everyone since April 1st!

Take it away, Shiny Fighting Weasel! :P

W-weasel? As much as I love mustelids, I absolutely disagree about Lucario being a-
[Shut up, ShinyLucario. No one's happy to hear you starting yet another debate.]
B-but... this is a serious offense!
[It's not. Don't you have an announcement to make?]
Oh, right. So I'm going away for two weeks starting tomorrow and hopefully I won't just "disappear" in the middle of my round.
Today we have a very special guest with us! Let's hear how he introduces himself...
Mystery Guest wrote:
- I'm well known for my sound barrier-breaking speed
- I always bring the rain with me
- My mighty roar frightens young children and frustrates adults
- A snap of my jaws could pierce your bones, especially those disrespectful fools who call me a filthy canine

By the way, isn't Samurott the one who's supposed to be schizophrenic, not me? Eh, no offense Samurott.
[No. You're way more psychologically insane. Now get away from the computer and go pack your luggage.]
You sound like my mom. That's a bajillion times more disturbing.

Suicune? It is a dog, LEGENDARY dog, at that. Water type, and runs very fast. Oh, and the fake pokemon was Venusaur!
Oh the weasel is an inside joke between me and one of my non-pokemon friends when he asked why am I fighting with a weasel when I had my Lucario out. And I'm not THAT crazy, SL!

While the answer is Suicune, as Samurott said, but it is not a canine in any way.

Raikou, Suicune, and Entei are the Legendary BEASTS, not dogs. They are all based off of big cats.

Raikou is based off of a tiger, Entei is based off of a lion, and Suicune is based off of a cheetah/leopard.

KTHXBYE

*teary eyes* Yes. YES. *sniffle* The truth has been so elegantly revealed!

Anyways, Suicune is not the answer but it's awfully close. So close that this round is practically over.

What? What did I do? What did I say?
[Don't play dumb, ShinyLucario. Even an idiot can scroll up and see for himself the nonsense you've said.]
Oh c'mon, it was all done in the name of comedy!
[No one's laughing. It's neither humorous nor entertaining. I do not find it amusing in any way, shape or form.]
B-b-but...it was fun for me!
[And no one else. When I said enough is enough, I mean it. Now get off at once!]

Raikou. It's awfully close to Suicune, it's fast and it has rain clouds on it's back/it learns rain dance.

DragoBoy got the next round!

- Sound barrier-breaking speed = "Raikou embodies the speed of lightning"...which we all know is faster than sound
- Brings rain = One of the few non-Water-types to learn Rain Dance via leveling up, it even has a portable rain cloud on its back!
- Frightening and frustrating roar = "Its roars...sound like crashing thunder." Plus the roaming beast Roaring you out - that's got to annoying and frustrating, especially in FRLG!
- Bone-breaking crunch = Just look at those fangs. Imagine two razor-sharp sabers being struck into your- (Blurgh! I-I feel queasy...)
- 'Canine' = 'Nuff said

I kept thinking about the last line "in my beginning: the second my start, the first my home"
And because of that I'm going to guess Cleffa {cleffa} - a Gen II Pokemon that makes its home in the Gen I Mt. Moon (Not really) and relates to the alien part.

I've actually considered Igglybuff too

Both wrong.
It is not an alien at all as King_Charizard thought
@ShinyLucario: you've got the right idea ;)
