Which would be a better option for an in game team to take on the E4: Nidoking or Rhydon???

Both are good, but Nidoking will have a hard time with Will and Rhydon with Bruno. In the end, due to the number of Bug and Flying-types all throughout the E4, I would say Rhydon, provided he has a good Rock-type STAB move.

Well, let's weigh it out.

Nidoking {nidoking}
+ Well rounded stats leaning towards offense
+ Fantastic movepool
- Typing isn't the greatest
- Average stats makes it not excel in anything in particular

Match-ups

Will:
Most of Will's Pokemon lack physical defense, so Nidoking could probably tear them apart quickly. However, they are all Psychic-types, making for a mostly bad match-up. Overall, negative.

Koga:
Most of Koga's Pokes are frail and weak to ground. Nidoking also resists poison. Overall a good match-up.

Bruno:
Nidoking resists fighting, so he should do fairly well. No great offense for the most part, however. But overall, positive.

Karen:
King can't do much against Umbreon, even with Superpower, unless you're lucky. On all of Karen's other Pokes, pretty fantastic. Good match-up.

Lance:
Nothing hugely spectacular; King does well enough if he has the right moves. Neutral match-up.

Rhydon {rhydon}
+ Fantastic attack and defense stat
+ Typing is fairly good when in favor
- When not in favor, typing is horrible
- Special defense and speed are atrocious

Match-ups
Will:
Will's special attacks will likely rip through Rhydon, unless Rhydon can somehow get the first hit. A bad match-up.

Koga:
Poison attacks will do absolutely nothing to Rhydon; if you pack stuff to heal the status affects, Rhydon will easily carry your team. A great match-up.

Bruno:
Rhydon has great defense, so he might barely survive a fighting attack even though he's weak to it. He doesn't have much options to retaliate, however. A neutral match-up, mostly negative.

Karen:
While Rhydon can take care of Venomoth and Murkrow (though who can't take care of Murkrow), he'll have huge trouble on Umbreon, Vileplume, and Houndoom. Even though Don's advantageous on Houndoom type-wise, one Dark Pulse will do Don in easy. Bad match-up.

Lance:
Outrage. Bad match-up. Might be able to beat Charizard, however.

Overall I think Nidoking will do better. He's so much more versatile, even though when Rhydon shines, he really shines.

i think they are both great pokemon and which ever you choose will do a great job. nidoking is good allround and can learn electric/fire and water moves. rhydon is very slow and will get taken out by special attacks especially water and grass but it has great attack and defence.
im guessing you have more than just nidoking/rhydon so you only need to use them when you need to, use rock and ground against koga and rock will help against lance.

a good electic and fire pokemon will take down will
a fire type and a rock/ground type will take down koga
a flying and physhic type will take down bruno
a good fighting type will take down houndoom and umbreon, ice type will take down vilepume and murkrow and a physhic, dark or ghost move will take down gengar
a decent ice move such as ice fang/ice punch will take down lance's dragonites, water/electric or rock will take down aerodactyl and charizard and 1 electric type will take out gyrados.
